I'm not so sure he is dead. Makepeace may have released him and just stuck him in the tower. I don't think the spirit inside Nick would want to hurt him, because Nick did not summon him, and Makepeace would have destroyed the spirit anyway, once he saw the spirit taking over.

I doubt many spirits would have any inhibitions at all about bumping off a human to further their own ends. And Makepeace may not have noticed the spirit taking over. Here's the problem, Makepeace was in the same room as Nick when Nat left.
We're not sure how long after Faquarl was summoned into Hopkin's body when he killed Hopkins. Faquarl may have waited until Makepeace left Hopkins alone, (Or if Makepeace was with Hopkins when Hopkins summoned Faquarl.) and then killed Hopkins, that way, Faquarl may have looked at a few of Hopkins memories to be able to fool Makepeace.
The spirit inside Nick just wanted to say horrible things to him inside his mind. I think the spirit realized it would be stupid to take over Nick, Why? Nick was bound to a chair, and Makepeace was sure to find out about the spirit taking over if the spirit tried to escape.
Remember, every single spirit take over brought hiccups/shakes/laughs/flopping around on the floor. Every single one, if the spirit in Nick killed Nick, and Makepeace was around, Makepeace would know. But Makepeace had no idea what was happening when Nouda took over.
So perhaps Makepeace (once again) left before the spirit took over. Why? Why would he leave his prisoner alone after Nat, his friend, to release him? Perhaps he did release him, perhaps he did, perhaps the spirit took over Nick, perhaps it didn't. There's no way to tell either way. Evidence goes both ways, Nick doesn't appear anymore in Book 3, but Makepeace does not recognize the signs of a spirit taking over.
This would be a good question to ask Mr. Stroud though...
